Just towing the A/C back, cooling brakes, deboarding, unloading etc could take some time. If more fuel uplift or even worse, defuelling before replacing tires was needed, the delay sounds fair to me...

TOGA won't allow the airplane to sink to gain speed which MCP SPD will, hence the need to wait a couple of segments before going MCP...
