Quite a lot of long haul airlines offer special upgrades at cheaper prices. Naturally, if the high end cabins aren't full they'll offer these. More money is better than no money! And they can charge the higher taxes for fuel surcharges etc.
Just because these are available and the aircraft isn't full doesn't mean the route isn't profitable. It's simple economics and a good way to improve revenue on a flight!!
