The Malaysians must have been aware of them passing through their airspace.
They must have lodged some sort of flight plan. Perhaps it didn't get through?

NB The singapore area control extends up into the South China sea and borders (If l remember correctly) Cambodia and Vietnam + Indonesia of course.
Not sure what levels they control though
