Your ATPL will be issued based on your multi-crew experience. LHS as Captain, provided experience and qualifications as prescribed by your AOC holder are possible.
However, as you didn’t complete the standard CPL/IR there is a shortfall in single pilot (SP) flying experience and the fact that the MPL course does not include an initial SP IRST. The normal CPL/IR privileges will not apply until the necessary SP training has successfully been completed. That will also apply for FIC due lack of SP experience.
