Are they different runway or separate runway
For flight planning ,Does RPLL can be considered as an airport with just different runway or separate runway? Because some part runway 06(24) and runway 13(31) are inter-connected.

They are two seperate runways.
The fact that they have different runway headings is what gives it away.
It does not matter that they share common surface area at some point, because the approach and departure paths from the two runways are vastly different, and depending upon the surrounding terrain may have different climb gradients and/or approach minima.

EU-OPS 1.192 terminology
Separate runways. Runways at the same aerodrome that are separate landing surfaces. These runways may overlay or cross in such a way that if one of the runways is blocked, it will not prevent the planned type of operations on the other runway. Each runway shall have a separate approach procedure based on a separate navigation aid.

(Note: in the event of a blockage at the intersection, ATC would close both runways. Those very few aircraft near the airport at the time without diversion fuel would have to declare an emergency to use the longer runway.)
