I've seen a few videos of crews briefing for the descent in the 737 and it seems to be standard practice to set the runway QDM in the course windows on the MCP prior to descent. So what about the navaids used during the arrival? Are these just referenced using the RMI?

Well on the NG we're PRNAV so the arrival routing is flown from the FMC database in LNAV, typically. Prior to flying the routing its cross checked from the chart to ensure each leg entry is correct, so in this case the ILS QDMs are preset prior to TOD. We will switch from the LNAV mode to Approach mode at the appropriate point/clearance which will capture the ILS.

You could fly the arrival using the navaids by selecting the required course and tuning the correct navaid, using the appropriate mode/screen selection which best displays the information.
