UK to Irish JAA Frozen ATPL
I have to convert my licence from UK to Irish.
Does this have any implications?
Will I still keep my UK licence?

If the UK licence offered for conversion is a JAA licence, then you will have to surrender it to the IAA on issue of the Irish JAA licence.
The mutual exchange of licences issued by member states should not be a problem - you should contact the IAA for advice on how to proceed.
One reminder though - once your new Irish JAA licence has been issued you should contact the IAA Aeromedical section to convert your most recent UK JAA medical (otherwise the licence/ medical numbers don't match).
For what it's worth if your UK licence is a 'national' licence then you can keep it and apply for an Irish 'national' licence based on your flight hours & UK ATPL exams, assuming these are still in date.....

is it possible to run both at the same time?
I have a JAA CPL issued by the CAA at Gatwick (UK). Are there any limitations on converting it back...if required.....
- will ring the CAA when they open......

Irish Licence swap
Jinkster,
You will have to surrender the UK licence, i speak from recent experience after i started work with the Shamrock team.
I had a UK JAR Frozen ATPL, which i had to give into the IAA before they would give me my IAA licence...Along with €350 cash!
If i ever need to go back to UK to work, i can exchange my IAA licence for a UK one again, just a paerwork and money exercise.
So, who you going to work for then?

My ATPL's and skills tests were all examined by the CAA. The IAA readily accepted all the paperwork to issue an Irish CPL. That said, that was a few years ago, and for a national licence. Do national licences even exist any more?
Well, let's see. Two Irish airlines require Irish licences. One is recruting A320 rated pilots. The other flies 146's. Your profile doesn't mention the 'Bus so time to brush up the Francais methinks.
