CAA Licence Issue Delays & Exam Validity

My CPL application took about 6 weeks to return and I'm in the last year of my 3 year ATPL's window. If you were to pass the IR flight test and get your application in on time, would the CAA honour it if the window closed before they processed or do you have to allow for their bureaucracy? Service seems even more strtched at present.

The clock is set when they receive the application (therefore recorded delivery and a follow up request for confirmation of receipt), but do not take it to the wire - they might crop up with a nasty like not accepting a few hours.
