Well it depends on numerious things ....
Where you departing from
Where you want to arrive
What plane you flying
What is the endurance of the plane you are flying
A little more information would greatly assist some of us in helping answer your question...

.....actually it doesn't depend on those things at all.
Shortest route (i.e distance over water) from any NZ airfield to any Oz airfield going via which airfields enroute....
But... I don't know the answer....

Close to, but not quite the shortest, and a good way to go is Port Macquarie, Lord Howe Island, Norfolk Island, Kerikeri. Customs, Quarantine etc can be pre-arranged for Kerikeri.
Shortest direct route would probably be:
Invercargill to Hobart (NZNV-YMHB) 914 nm
Otherwise:
Kerikeri to Norfolk to Lord Howe then either Port Macquarie or Coffs
NZKK-YSNF 481 nm
YSNF-YLHI 484 nm
YLHI-YPMQ 319 nm (1284 nm TOTAL)
YLHI-YSCH 316 nm (1281 nm TOTAL)

Otherwise:
Kerikeri to Norfolk to Lord Howe then either Port Macquarie or Coffs

By shortest distance, do you mean shortest total distance over water or shortest leg distances? There is over 350 NM difference between these two options.
Where are you starting from in NZ and where are you going to in OZ? This may affect your exit and entry points and also influence the choice of route, depending on the aircrafts capability. As has been already mentioned the shortest direct distances between both NZ and OZ are from the bottom of the South Island to Tasmania.
If you are starting from the North Island going direct to Lord Howe is an option if you have the range..... and...... you can be sure the weather will be good on your arrival at Lord Howe. Kerikeri - YLHI - Coffs 1090 nm.
What is the capability of the aircraft?
You also need to consider where you will complete customs and immigration formalities at each end.
If you have access to a handheld GPS you can load in the various routes and see for yourself what the distances are.

An aircraft with better range can take a more direct route than one that needs to island hop.

No!!!! Its twice as far there and back, but may take longer depending on the direction you are flying, with or against the earths rotation. Flying north South is the same each way!!
