FMS
ARINC629 is a data transfer system.
FMS is a flight management computation and display system.
Your question is akin to asking "What's the difference between an Ethernet cable and a computer....?".

You may need to add more context to your question, but depending upon the aircraft you are thinking of, the FMS may well communicate to the other avionics components via A629. Since A629 latterly developed into A429, this is a fairly common standard.
So BEagle was right, but this answer may be a little more helpful for you.

This qn may be best served on the tech forum. A629/429 are typically Civvie military databusses.
Mil GENERALLY use 1553, however, there are examples where interface units convert one signal format to another.
Without a wiring diagram, your question is pretty meaningless.
Here is a good place as any to start looking however.
