I don't use the windows defrag, I use Nortons, but when I defrag I close all the programs except explorer by using: cont, alt, delete, by shutting all the programs down the system can sort the data out, without programs messing its work up.
I'm not a computer expert, but I find this works, and can defrag 20g of data in about 30 minutes,

There shouldn't be any problem running defrag in Safe Mode... in fact some people say it works better, as there are fewer file locks held (due to fewer drivers loaded, etc.) which can often confuse a defragmenter.

You could try Power Defrag which reboots your machine and then prevents other programs from loading before using its own defrag program. Available as freeware from www.powerdefrag.com
