Once a flight plan is loaded via diskette, are there ways to erase this data?

Not that I am aware of. It is usually overwritten by the next update
I have however seen an FMC dump its NDB in a malfunction.

ANY FMC Data loaded by disk remains in memory until overridden, this is usually when an update of database occurs.

This is how operators store 'company routes' in FMC for fast FMC programming by aircrew (e.g. LHRMUC1).

When used for an individual route, this route remain in storage until the Supplementary Data (which stores the data) is overridden or a new Sup Data becomes effective.

Supplementary databases are sometimes also used for Engine Out path definitions, or standard route portions for fast retrieval.

So yes there are ways to overwrite such data, but be careful what you override loading the disk first...
