What sort of alliance are they trying to be if they don't promote seamless transfers between carriers own flights? This separate booking thing really shouldn't be an issue if it's either the same airline or same alliance and minimum connecting time is being met. Pretty poor customer service being promoted to be honest.
If MCT is not being met on a self made transfer then there is a case there to refuse through checking.
