Could it have been a problem with scanning the passes at the gate?
This has been the problem in the majority of the boarding discrepancies I have encountered at work. There are a multitude of other reasons it can happen too.Duplicate desk/internet check-ins do happen due to IT glitches occasionally but they are more rare in my experience. (Should add, I work for another airline, not Thomson.)
