Foreign Nationals flying GA in Greece

I have now been refused permission to fly by the Hellenic CAA because I am NOT a Greek National.

Or is there some new security regulation applicable to the EU that I don't know about?

I very much doubt that it's an EU regulation. As far as I know, it's illegal under EU law to discriminate against the citizens of another member state.
