Have you tried booting in safe mode? (Hold down the shift key). It takes quite a bit longer, but it does some tests etc. while it's booting.

Also - If you don't have Disk Warrior, you should. Insert the disk, and hold down the C key while booting. Again long time to get started, but rebuilding the directory may work!
