Proper Trim Technique

I've been wrestling with the question of "properly trimming" the A/C as described in the Boeing FCOM. It basically states that to properly trim the A/C; hold the wings level and trim with aileron trim then trim out any displacement with rudder trim. My question is: "Doesn't that induce a skid"? That will amount to flying with the "ball" out of center and since my earliest flight training days, that's uncoordinated flight and not in trim and the first thing you learn not to do! Is this a case of Boeing trying to teach to the "lowest common denominator" using the KISS method? BTW, I've tried unsuccessfully to get a response from Boeing.
