I can't speak for the MD-11 specifically but if one set of flaps/slats extends or retracts at a slightly different rate than the other you would get a rolling moment when you changed configuration. With the autopilot on it would compensate for the roll with an aileron deflection. It's these types of quirks that give airplanes an individual "personality."
