PPJN suggests that the payscales at SAY are about average for the sector. Certainly, on inspection, it's not significantly better or worse than other similar carriers (eg WOW, EZE).
This sounds more like, as Jester said, ScotAirways feeling the effect of some upward movement in the industry rather than having problems with the business model.
