If the original clearance was to FL280 the 3000ft restriction doesn't apply as ATC have effectively ' cancelled' it.
As the revision is lateral only I would maintain rwy hdg and climb FL280 calling departure.
Sorry edited to add this, of course I am presuming that the 3000ft clearance is not conditional on maintaining until a specific position.
