There is also a hole above the port wing root that is always sooty. Obviously an exhaust for something or other (on a Lightning it would be the avpin exhaust :)). APU maybe?

I think it is safe to assume that an educated man such as an airline pilot, who was part of / masterminded a very involved and complicated hijacking...
