My question would be why is an airline not using the safest most accurate nav aids for their operation.

Because the NDB approach is all that is available at those airfields, therefore they are using the safest, most accurate aids for their operation.

I get to fly about one or two NDB approaches a month, I enjoy thechallenge of getting them as accurate as possible, much of which comes from mental arithmatic than anything else.

Not so - see above. Benbecula also has VOR/DME; Stornoway also has LOC/DME and VOR/DME.
