Why do we flare high during autorotation over rough ground?

You need to get the ground speed to zero and avoid hitting the tail.

If you flare high, you just have further to fall when the flare runs out.

Protecting the TR is a good idea but you need to have some Nr left at the bottom to cushion the landing.
