When I was trained in the Lake Amphib, by one of the masters on the type, he told me that a wheels down landing in the water would unlikely flip the plane, though would result in a damaging sudden stop. A lake can be flipped over in the water, and destroyed, following a decent touchdown with the gear retracted - but I honestly don't remember how my student managed it, and I'm happy not to have that memory!

Turbo Beaver floatplane also has made a gear down water landing and capsized on Lake Washington... no injuries.
