If a JAR CPL wishes to upgrade to the ATPL would the type rating in the sim CAE/Flight safety tick all the box's for the flying skills test?

As far as I remember, as long as you satisfy the basic requirements in terms of total time 1500hrs of which 500 hours is in a multi-crew type or in a single crew type that is required to be operated multi-crew by your employer's AOC, then yes. However, the check will be in addition to your LPC and must be conducted by a JAA examiner. That's how it was for me.

Thanks for that, I have over 8,000 hrs mostly on multi crew jets, just wondering what hoops i have to jump through.
