In the below picture, are the large "screws" attaching the CDU to the pedistal "zus" fastners? In other words, are they supposed to be aligned the same way when it is properly installed?

They are indeed Dzus fastners.
They should all be vertically aligned when fastened, as per the picture below

I hve just looked at the manual for the sperry and in the diagrams the fastners are shown the same as the top left and bottom right.

Yes, that's one of the reasons we had it wrong. But I have confirmed with maintenance personel that they align vertically when locked.
