Well, it depends which 550 you´re talking about, and which CJ2 ? (CJ2 or CJ2+)
Lets start...
Aircondition way better in the CJ´s 2 Evaporator and flood cooling standard - C550 Standard is just ACM. (Optional A/C not half as effective as in the CJ)
Heating - it works in the CJ, we had a IISP and a SII - they where like a fridge in Winter.
Press controller: digital on the CJ2, just dial in the dest elev, on the 550 its the old stuff (exemption: C550 B - the "Bravo")
Press system different - electrically rather than via vacuum
Electrically the same as newer C550´s but no AC at all
Fuel: no crossfeed but transfer system
Engine: Williams much more fuel efficient than the old P&W´s, the Bravo is nearly as good
Speed: CJ2 between FL290 and 410 you´ll have to reduce in order not to overspeed mmo is .72, .7 for the Bravo,
Plan on 405KTAS for the CJ2, 390 for the bravo and 360 for the straight II
Gear: trailing on CJ and Bravo, stiff straight on the II
Reversers: none on the CJ2 (just Thrust attenuators, the+ hasn´t even them), slow opening reverser on the bravo, pretty good ones on the II (But OPTIONAL)
EFIS: Proline 21 on the CJ - the best EFIS I know...Honeywell on the Bravo - not bad, but no match for the proline - the II is either dials or the old, small honeywell...
Baggage: the rear compartment on the CJ2 is HUGE and very easy to load (big door, engine above it), the Bravo / II is a pain (sloping upwards, round, small, the engine is hangin low over the door...
Forward compartment about the same.
Master caution Warning: CJ2 has an optional voice caution/warning system, the others don´t (AFAIK)
ANTIICE: heated wings on the CJ, boots on the elevators on all, inner wings on Bravo and II electrically heated, rest boots...

In my opinion the CJ2 is a marvelous airplane, very quiet inside and very comfy, the bravo is not bad but no match and the II is just outdated from a pax comfort point of view....

Maintenance wise the CJ2 is way better in our experience.

All of them are really easy to fly and handle well, the CJ requires a bit more attention when landing on wet, short runways.

Hope that helps...

CJ2 way to go :ok: the pax love it and if you can get the moolah together the CJ3 is one cracker of an aircraft.

As better than the CJ2 as the CJ2 is to the 550.

New wing, FADEC engines, no paddle or thrust attenuators (FADEC calls up lower idle) longer again, huge baggage locker, the awesome Collins Proline 21 etc.etc.etc.

Having seen it since our decision to go Excel meant back to the numbers again.

The cabin size may win for the Excel in the end, but on balance the CJ3 is really close and hard to toss for the shorter legs.
