I was recently checking fares on BA for a trip from Manchester to Aberdeen in mid November and noticed that the cheapest available seat on a direct flight was actually £30 more expensive than a 2 leg flight that involved first flying from Manchester down to Heathrow then changing to a second flight from Heathrow direct to Aberdeen.(and the reverse on the way back). Can anyone explain how this is possible?

Possibly just availability problems. If there were no seats available in a low fare class on the direct flight, but that class was available on the connecting flights and there was a low fare in that class valid for the connection, then the connection could have priced at a lower fare than the higher fare class and fare which would have been necessary on the non-stop flight.

The best way of checking this is to dummy the booking in Travelocity, and click on the "Adult Fare Rules" link when it comes up on the pricing screen to see the fare bases for each sector in each of the alternative itineraries.
