Question "16 bit Windows subsystem" Error

I have been successfully running a particular application for some months since I installed on my PC. The OS is XP Home Edition. However, when I now come to run it, I get the following message:

"C:\WINDOWS\SYSTEM32\AUTOEXEC.NT. The system file is not suitable for running MS-DOS and Microsoft Windows applications. Choose 'Close' to terminate the application."

Any idea as to why this has come about and is there anything I can do about it?
