Can anyone indicate what the major differences are between modern airborne pulse doppler radars in both applications. The hardware of, lets say an Collins WXR-700 and an APG-70 system seem quite similar.

Apart from scanning and tracking relatively small targets, is it possible for the military radars to provide any weather avoidance displays when operating in an area with CB's or are fighter pilots dependend on ground control to keep them clear of weather?

Ground mapping modes of fighter radars are capable of painting showers.
Usually fighter pilots don't care so much about weather.
