The best I've found are :

Late Rooms-Cheap Hotels, Discount Hotels & Last Minute Hotels Deals. Make Hotel Reservations & Book Hotels with Hotel Offers. (http://www.laterooms.com)
Wotif.com: Hotels, Accommodation, Motels, Serviced Apartments, B&B - Online hotel bookings with instant confirmation (http://www.wotif.com)
hotels.com | Hotel Bookings & Reservations Hotel Offers & Discounts Cheap Hotels Rates Lowest Hotel Rates Guaranteed! (http://www.hotels.com)
Hotel Deals | Hotels Online | Cheap Air Ticket | Vacation Package | Discount Flights at Bookings.com (http://www.bookings.com)

It is worth comparing rates between those websites, and other similiar ones, there are loads of them, and the hotels' own websites. Some of the OLTAs such as Expedia often have good rates too, but you really need to shop around, and compare carefully for inclusions and exclusions and terms and conditions, specially for cancellation and pre-payment. Some of the cheapest rates are non-refundable, but you will often find refundable for only slightly more.

The industry discounted and negotiated rates are often more than the rates you'll find on websites such as those above.

Hotels Combined (.com) is a useful site because it lists the best deals from several other sites for one to compare prices all in one place.

Voted best hotels comparison website, compare cheapest hotel rates (http://www.hotelscomparison.com)

Skims all the results from multiple hotel rate search engines and displays he same hotel with multiple rates....

I've used it for numerous vacations over the past 5 years

Those mentioned above are good, but only offer the same cheap rates as can be found publicly all over the place. Downside is that the best rates often require payment upfront and heavy cancellation fees if you get bumped off the inbound flight.

idDeals.com is a website which links to thousands of hotels with details of proper airline employee rates, which mostly require no upfront payment and can be cancelled up to 4pm on day of arrival. It's mainly the big global chains, but better to spend $60 in a Crowne Plaza or Sheraton than $50 in Motel 6. The do require a membership fee but you will save more than that with your first night's stay.

Otherwise, personally I find Expedia the best of the rest.:D

For me I find Hotels.com works well.
For a little extra on the price most bookings can be made with cancellation upto one day prior to arrival.
No monies taken , only when you book in.

I looked at some crew discount hotel sites, but found that the prices were not very competitive. I got better deals at Hotels.com (http://hotels.com)

Yes, but remember that altho Hotels.com says 'we don't charge cancellation charges' many of the hotels they offer do. So many of their great rates will take 1 night's fee if you don't show because your id90 got you bumped.

at idDeals.com and other true industry sites you will find proper airline industry hotel rates, which nearly always carry no penalty if cancelled anytime before late afternoon on day of arrival. You pays your money and you takes your choice!

Go to directrooms.com, there you'll find a good overview off booking websites with a very good comparison in hotel rates.

Best,
