In iTunes select your iPhone in the left pane, then select Apps across the top. Near the bottom is file sharing between your iPhone and your computer. Then
sync your iPhone to push the files to it.
Or, you could just email your PDF to youself and save them to iBooks or the PDF app.... it's not very elegant but it gets the job done quick.
